While I cannot guarantee it, this bag likely has ample room for a diameter of 5cm and might fit lengths up to 56cm.
Shakuhachi are often around 54cm in length and 5cm in diameter, but I'm unsure if this is common.
I do not own a shakuhachi myself, so I cannot answer questions about whether it will fit.
The gussets at the top and bottom will be adjusted based on the shakuhachi's diameter.
Even if the overall length of the item is long, if it has a significant diameter, the top and bottom gussets will reduce the internal space, making it difficult to fit many items.
For an idea of the diameter, I've included a photo of an unopened mini juice can (approx. 5.2cm) in the third image.
